Not quite true, many words have no traceable origin of any kind other than themselves; in Japanese this actually happens far more often than, for example, in english where most words have a traceable history in some combination of semantics, morphology, and phonetics. In contrast to this, every other 五段 verb, noun and particle shows little to no such alterations.
Now, here, the information the note provides is both a distinction and a connection in between sense 1 and 3: a reader looking at this entry, or even finding the variants separately, will surely make a connection between them as they look the same, sound the same, and the meanings are notably similar; the aim of the note is to clarify what that relation is rather than to simply leave the reader to their speculation.

I think the definition for this entry is a bit lacking - as shown in the first link above, that's an item description from a videogame made by a japanese developer, and judging by the usage of 練成 there I would assume the meaning is something on the lines of "a lump of metal refined from copper ore".
In the second link about 錬金術 錬成 (the one using 錬 ) appears in this sentence: "金属に限らず様々な物質や人間の肉体や魂をも対象として、それらをより完全な存在に錬成する試みを指す。"  and in this sentence as well I don't think the meanings of "training/drilling" would fit, so I would suggest the addition of something like "refining", maybe?

Counterargument: The etymology/morphology, while not strictly necessary, serves as supplementary information that tells the reader not only what something is or does (a task of the definition and/or translation) but how also it comes to do so. This is strictly morphology that the reader can apply to their use of the language, for example: knowing it is made from ん and what ん derives from allows them to correctly predict the existence of ませぬ - or - if someone learns of ぬ through ません and learns from ぬ's entry its function/meaning and how it is morphologically added to other words, then they would be equipped to locate and understand every single instance of ぬ or ん they find from thereon, as well as to use it themselves. Is this not a benefit for the reader?
This is in line with the editorial policy that lists "where there is a derivational relationship between words that it is useful to highlight, e.g. between かっけー and 格好いい, or between オケる and 空オケ." as a cross-reference that can enhance the value of the entry; this is fundamentally the same as the given examples - and with ぬ being a productive morpheme, morphology notes and references would be even more useful.
Now, I do agree that it is not all etymology and/or morphology that should be added: here there is a positive impact for the learner's understanding and practice. Contrast this with something such as adding "changed over time from まゐらす to まらする, まする, culminating in ます" to the ます entry. The latter would be a truly useless historical etymology that does not help readers to understand what something means, how it comes to mean it, nor how to use it.


I understand that the dictionary is not here to teach morphology, but it is here to teach Japanese and morphology just cannot not be useful in such a highly agglutinative language - in fact, it is not only useful, it is required for its use: it is the necessity of morphology that led you to add "after the -masu stem of a verb" to this very entry, it is morphology that dictates we have separate verb classes and it is morphology that distinguishes verbs from adjectives and tells you how to use each. 
If we are ignoring any mention of etymological and/or morphological information and concern ourselves only with self-contained semantic/functional minimalism, we might as well remove: the left half of the note in this entry along with all 3 cross-references, the cross-reference to 格好いい in かっけー, as well as any other similarly substantiated note or reference in any and all entries. We could even remove the tags for 動詞 and 形容詞 and neatly bundle them under a category for 述語 since that is the all-encompassing superset. Nonetheless, I think you will agree that would make the dictionary less useful as it would lose much of its power to teach usage - which directly affects ability to teach identification and thus, comprehension - and completely lose any information about derivative connections, all because of morphology and etymology.

A Consideration that occurred when editing the entry for させる, using -nai stem for the usage note in this verb will most likely lead the reader to incorrectly believe that it connects to する as しぬ, rather than せぬ.
Perhaps the term -nai stem for this entry should be replaced with 未然形, though that makes it ambiguous as 五段 have お and あ and サ変 have さ、し、せ and arguably しょ.

Questioning: Is the suffix tag on auxiliaries that formally connect a to verb stem and are never added after nouns/nominals necessary? 
Looking at the definition for 接尾語 in daijs,  meikyo and daijr, the defining characteristic of a 接尾語 seems to be whether or not they can be attached directly to 体言 or things applicable to them(such as the root of an adjective or adjectival verb). 
For example, the 助動詞 らしい is listed as connecting to the 終止形 of adjectives and verbs as well as to 体言 in both daijs and daijr, but the らしい registered as a 接尾語 says only「名詞・副詞,または形容動詞の語幹などに付いて...」(Note: quote is from daijr which does not nominally cite adjective roots but daijs does).
It is possible that a revision for the criteria for the suffix tag is in order.

If it is to be, then let us do it all the way.
Still, I will make one final argument against it: compounds from which the meaning is easily deductible by the constituent morphemes and in which those morphemes themselves are discernable by the morphology of the word (no contractions, etc.) do not require their own entry and have little reason to be given one; under these circumstances, it would be the same as adding a dedicated entry for every verb with ない or ぬ or any other helper attached to them. Would that do any harm? No, but it is fundamentally superfluous.

In any case, should this be accepted, I will be conducting identical changes to あらへん and others of the previously given list as they too are missing the kanji and cross-references.
