From sanskrit サンスクリットのナラカnaraka, these all seem to be based on phonetic readings.

Quite a lot of kanji trivia here. Someone actually stuck 那落 on a book cover or something though.

捺落 is just a variant/obsolete kanji of 奈落, I can't imagine it's a huge loss even if daijs notes it. Gonna swing for the fences and [sK] it.

When I do an image search for 捺落, I don't actually get 捺落, I get the full form: 捺落迦. Seems like it was a poetry collection long ago too? (nikk).

OK. It's a fine point but I can see if we're treating it as a kango. The reading may have come from Sanscrit into Chinese, but it's one step removed from Japanese.
I guess on those grounds quite a few of our entries that are tagged as "san:" should lose it.

No, it's about the ばか reading. See Rene's comment. The point is that there's a difference between words like カーマ〖梵 Kāma〗and 音写/音訳 words like 【僧伽】〔梵 saṃgha の音訳〕. According to Rene (and I agree), words belonging to the latter category should not have a Sanskrit lsrc.

That was only Daijirin's comment. Koj has "(梵語arbudaの転)", Daijisen has "梵arbudaの音写" and Meikyo has "梵語 arbuda(=水疱)から。"

As with several other 椿 entries, apparently not [uk].  Not extremely common on twitter, but 夏椿 certainly appears at least as popular as the kana form.

More often than not, they seem to appear together (which would explain the ngrams being pretty close).

Here's a gardening article that almost exclusively uses the kanji form(just mentions the kana one time).

椿 is jinmeiyo, so newspapers are not "supposed" to use it for flowers (as I understand it).  Kanji certainly underrepresented in "proper" news results.

 惚れた目から見れば痘痕も笑窪に見えるという諺があるが、

I was going to argue for putting 笑窪 ahead of 靨, but looking at twitter, the "classic" 靨 seems to be preferred (if only maybe by ~+50%), whatever the n-grams otherwise seem to indicate.

It appears so. The smaller kokugos don't have it and the example in daijr/s is from the 13th century. I think it can be dropped.
Daijr agrees with obunsha that 転く only applies to to the "spin" sense. As 転めく is only in daijs and doesn't register in the n-grams, I think it can be hidden.

Moreso than 夏椿, unambiguously not [uk], at least 雪 is usually kanji. I guess if you add up every form, maybe 椿 is usually some kana variety, but 雪椿 is still quite common overall...

Image search returns plenty of titles that lead with the kanji form.  Kanji perfectly common on twitter. I know 51+% kana = [uk], but I think the distinction is most important when it's one of the 5~10% kana forms, which at very least this is not.

(phrased differently, I think these kanji are worth remembering if you care about the flower name to begin with)

Was checking ngrams on 椿 terms.

This is an eminently obscure variety of ツバキ. 
Search "ハナグルマツバキ" in quotes, and all you get is ~6 和英辞典 entries and that's it.
Search "hanakuruma camellia" and you get dictionaries.
Search "花車椿" in quotes and you'll get mostly dictionary references, plus a handful of legitimate entries.

I've included one such entry in the refs, which contains a laundry-list of random ツバキ flower varieties, almost all just as obscure as this one.

I think it's reasonable to have a threshold for inclusion of flower names, and any threshold one might pick, this flower would fall beneath it.  The alternative is to allow thousands of random flower names that don't do anyone any good. 

As a flower, this is also as close to A + B as one could get. This entry is literally "Flower Cart" + "Camellia japonica" = "Flower Cart Camellia japonica". This entry adds no information.

What's particularly amusing is that we don't even have an entry for the real word 花車[はなぐるま] "flower cart". 

In tandem with deleting this, adding a 花車 "flower cart" entry would probably be more useful for everyone.

Strong, strong recommendation to delete this one.

If it were me, I'd delete the entry entirely.  Not in sankoku, nikk, or daijs.  Guessing it was added explicitly to some references due to the popularity of the company name. Not used for literary purposes that I can see.

(Part of the reason for deleting is A+B, the meaning and reading are plainly obvious, and the better way to say "camellia flower" is 椿の花, or even 椿花, both of which seem more common than this for the purpose of referring to actual flowers)

And/Or, I'd add an actual entry for the magazine/company, but I'm not sure it's popular enough to break it out of jmnedict.

This has been hanging around for a while. The term is obviously quite rare.
I have problems with both the reading and the actual meaning. The Nikkoku (Kotobank) reference is for the old あげふね term meaning "ship pulled up on a beach/stranded ship". The Marina example is a bit better but no reading. I cannot find any reference associating 揚船 with ようせん.
I've suggested some changes, but I suspect this is struggling to justify inclusion.
