I think Japanese shortcakes are still shortcakes, just that they replace one ingredient with another.

I think it's weird to treat it as if the Japanese version is not a shortcake at all considering google image results for [ショートケー

With that note I'd leave it where it is. It's the first sense in the JEs (and GG5 only has 込む) and in the Tanaka sentences 40 are using 混む and 8 are using 込む but they ALL mean crowded.

If move it down to sense 3, it still comes 
before the suffixes. I think it's really weird 
to lead with a meaning that's not at all 
common for 込む now that 混む has been split 
out.

I don't think sense 1 should be sandwiched between the suf senses (or moved to the bottom). How about a note?

It don't think it's specifically postgraduate research. Jitsuyo defines it as "卒業論文を作成するために行われる研究・実験のこと". An undergraduate thesis also involves 卒業研究.

I think rather than having this uncommon clunky term, better to have an entry for 非化石 and its common compounds.  I have proposed them, and if they are approved we can see where this fits in, if at all.
