It's the name, not the ateji, that's derived from the bird's call. I think sense 3 should be a separate entry so that we can tag 十一 as ateji. The kokugos don't merge. Etymologically, there's no connection.

Yes, I've since found some refs having 幇間 read "たいこもち: Most have it as ほうかん.
I think it's better to have たいこもち in the 幇間 entry.

Daijs has たいこもち for 幇間 but I imagine it's almost always read ほうかん so splitting is probably a good idea.

I agree it needs to be case-by-case. I'm happy with sK here.

I'd agree that they're less important, but I'm a little uncomfortable with making forms search-only when they're not variants of one of the visible forms (i.e. 異体字 or 旧字体) or irregular (e.g. 変換ミス). Users who come across 礎案 and look it up might be confused if it doesn't appear anywhere in the entry.
That being said, 礎案 is so rare that it probably *should* be considered irregular. A Google search returns only a tiny handful of real results. I do wonder why the shinmeikai editors felt it was worth mentioning.
On reflection, sK is probably fine here. But I think we should handle these 〜とも書く forms on a case-by-case basis.

I don't have any objections either way, but I marked it [sK] because I thought that these sorts of peculiar kanji forms found exclusively in smaller kokugos (shinmeikai, meikyo, obunsha, etc.) were not as important as forms found in more authoritative sources (koj, daijr/s).

While I've found it handy to have these sorts of characters searchable, I have to agree that having them as "kanji" and their names as "readings" is rather a stretch.

I don't think they're useful as dictionary entries. On the contrary, they seem confusing and sometimes plainly incorrect ("仝" as "どうじょう" looks very suspicious).

にょろ is one possible name among many (波線符号, チルダ, 波ダッシュ). GG5 has a 電算俗 tag in its entry for にょろ, so it sounds like it's actually a somewhat slangy name. The wiktionary entry for the symbol doesn't even mention にょろ, but it does say that the symbol is sometimes read as 「から」.

More generally, I don't think it makes sense to have names as "readings" for symbols. For example, we don't have 「🔰」 in a kanji field alongside 初心者マーク. And 「おのづくり」 is a name for the right-sided 斤 radical, but we have 斤旁 as the kanji form and not a 「斤」 symbol.

I see we need to do something about 〜 and ～, which most fonts have looking identical.
〜 (this one) comes from the JIS 全角 special characters, and Unicode has it in the CJK block with a code of U301C, and the name "wave dash". My IME produces it when I type にょろ.
～ (entry 2415870) is from the special Unicode block of double-width characters where it has the code FF5E and the name "Fullwidth Tilde". Originally it had the "other" 〜, but I think I deleted the wrong one in 2015.
FWIW several references give 波ダッシュ as the Japanese gloss of "tilde". 
While it might be good to have a single entry for the lot, I think perhaps there should be two:
- one for 波ダッシュ/なみダッシュ/tilde/wave dash/
- one for 〜 and ～ with the reading of にょろ and the gloss of tilde/wave dash.
