Actually I think it's OK in those circumstances to drop the hiragana and no_kanji. That's done in some other cases such as 1396500/センチ. The original idea of the no-kanji was to enable a katakana-only version to go out in the (old) EDICT format, but I think that's less of an issue.

I mean it's "sympathetic attitude" as in sense 3 but it's very negative. While in いい顔をしない (also an example of 
sense 3 and an entry on its own in daij) the いい顔 would have been a positive thing. I feel like this should be an 
additional sense, maybe?

I have to say that I think this entry is probably inappropriate. In fact Rene commented back in 2008: "just pointing out that this entry is superfluous now, and no other dictionary has it."
It is a grammatical construct with very wide application, and I think it's best handled as part of する, if it is handled at all. 
I suggest we look at it with a view to perhaps strengthening the する entry, then drop it.

I'd be in favour of merging this with the する entry (and になる、となる with なる), mostly for the sake of look-ups. I think most people parse out the particle and try to search for the verb, not for 'particle+verb'
(I find entries such as によって a bit irritating as well, but I realise they are probably better that way. にしておく should be stripped of its に though.)
btw, there are almost 1200 entries in tatoeba that are tagged に + する, but only 15 that are linked to にする
