I agree with Marcus. An EJ dictionary wouldn't include a "上に何が..." sense for "what's up?" just to cover usage like "what's up there?" Also, "what it is" isn't so much a separate sense as a different parsing of the words.
The "so what?" meaning is more interesting but I'm not sure it's needed as an entry.

I don't think that first sense belongs here. When it comes to literal and other meanings of expressions that aren't included 
in other dictionaries, I think we probably err on the side of inclusion a little too often. Sometimes we have to trust that 
users will understand that an expression can be a set phrase while also have another meaning if it appears in another 
context, that isn't really worth noting.

I'd be ok with just deleting this too.
