中辞典 has an entry for 百円 complete with translation.
The text-glossing issue is that without having 百円 as an entry, text containing it will be matched with a longer compound, e.g. 百円玉. Although it gets flagged as a "Partial Match", it is still messy when it could be precise. It's why I don't like having ABC entries without having AB, unless AB never appears alone.

Are they really all that useful for text glossing? 百円 is an entry in GG5 but it doesn't have a definition and seems like it's only there 
to allow for subentries like 100円玉, 100円ショップ. 10円、1000円、1万円 are not entries. I don't think we need any of these. (but I 
think 100円玉, 1000円札 etc. are meaningful to have)

一円, 一万円, 十万円, 千円 are all entries. Maybe they're obvious, but they are common and useful for text glossing.
For some reason this one was missing.
