this is a tough one.  koj 6 (which has started to weed out some of the kanwa, though they still have a long way to go) has:

1) かみ。
2) 新聞紙の略。また、新聞を数える語。「朝刊3―」
so they've eliminated examples of non-suffix use

At first I thought it was really the usual use of the 音読み, but then I saw that 広辞苑 has an entry for 紙/し, which I have quoted above. I really am quite sceptical about those first two senses. 和紙 and 紙幣 look to me like regular formations; not 和 + 紙.
At present I suggest just going with sense 3 alone, which I agree is probably an abbreviation.
Alternatively "newspaper" is being added to the kanji meanings. 広辞苑 in its 漢和 entry has it as a meaning: "「新聞紙」の略。「紙上・紙誌・日刊紙・機関紙・英字紙」". Halpern has this too. So perhaps it's really just use of the 音読み.
