Yes, Koj is terribly inconsistent in its use of okurigana. I don't understand the logic either.
Daijr and daijs are usually good guides to what's considered "standard". We also look at n-grams but I don't think 馴染 quite makes the grade. |

obunsha says 馴染〔み〕, like shinmeikai.
koj is a mystery to me. Picking some entries with [io] tags from JMdict at random, I see koj has 不服申立て rather than 不服申立, 下読み rather than 下読, and 下履き rather than 下履.
But also, koj has 不釣合 rather than 不釣り合い, and 中入 rather than 中入り. So I'm not sure what the logic is.
That said, I'm not fussed if [io] is used for this entry. |

Koj omits okurigana as a matter of style, and shinmeikai always includes forms without okurigana. I don't know about obunsha. I think io is appropriate. |
