"natural shape" is an odd expression and I don't see the need for it.

It might be worth adding "truth" and/or "origin" as glosses for the usage seen here:
"がたがた言う音の正体は何だろう"
"奇妙な光の正体を突き止める"
"この不思議な形をした化石は, 長い間その正体がわからなかった"
I don't think any of the current glosses cover this.
