If there are specific cases or contexts where it's more common than the basic raw ngrams indicate, I think it's fine to 
remove the rK. 

In this case, I think the 気を遣う usage demonstrates it best:

I don't think 遣う can be described as a "rarely used kanji form" just 使う is significantly more common. Any native speaker will encounter it somewhat frequently. Prog and Wisdom use 
it in several example sentences.
Grouping 遣う with things like 西班牙 and 了る doesn't seem right to me.
