It's a standard way of making romaji "round trip safe". Hyphens don't work if you try and convert the romaji to kana.

I've been working on identifying glosses in jmnedict that are
transliterations, but I wasn't expecting to find an apostrophe
used like this. Is there reason for it? Could we use a hyphen
instead? I usually only use apostrophes for ん -> n'
