Looking closer at the nikk example it's not in reference to the city but to a church in Tokyo, so it's unclear whether
せいパウロ was ever used with this meaning (or just in referent to Saint Paul). The ateji aren't mentioned in the
kokugo's but there's plenty of support on the web (not sure how reliable, though) and it seems it's currently used in
Chinese. |

Not really. The main Japanese version of the capital is サンパウロ. 聖市 is often the given name せいいち. |
