OK, so it means "when used with verb in the affirmative, it's especially common as どうも～しまう"
I get (now) what the note is trying to convey, but considering the sense is most commonly accompanied by a negated verb (daijr even makes a note of 
it: "（多く打ち消しの語を伴って）"), I think it's overly confusing. Out of the 10 example sentences for this sense in daij and GG5, only 2 are not 
with negated verbs, but neither is in the form of どうも～しまう（gg5 "どうもねえ" and daijr "どうも失敗ばかりする")

I took it to mean that in spite of xxxx it still happened. 
Using line breaks shouldn't matter in the "Meanings" box, but it seems at the moment they are a problem. Better just to keep typing and let the browser fold the text.
