<upd_detl>I don't think we can. In a lot of of the 何故 sentences, なにゆえ would sound unnatural.
I assume that all of the 何故s in the Tanaka Corpus are meant to be read なぜ but we could reserve a couple of the more formal-sounding sentences for なにゆえ.</upd_detl>

BTW, in its 何故/なにゆえ entry 中辞典 has an example sentence with なにゆえ in kana.</upd_detl>
