<upd_detl>It seems unintuitive that a south American plant should be labeled 唐, so i looked into this matter and found out that at least the 唐辛子 that is grown in Okinawa is not chili pepper (genus Capsicum in the family Solanaceae) but Javanese long pepper (Piper retrofractum, in the family Piperaceae), a close relative of the plant described here: https://en.wikipedia.org/wiki/Long_pepper .
Given that the fruit of 唐辛子 look and taste similar to chili fruit, and given the fact that south American chili (capsicum) was introduced to Asia a few centuries ago and is nowadays widely grown in India and other Asian countries, it would seem easy to conflate the various names in English. OTOH, i've seen imported chili powder that was labeled チリパウダー, so i think the distinction between 唐辛子 and チリ is clear in Okinawa.</upd_detl>

I can find no record of sense 2. It wasn't in Rene's expansion of this entry in 2007, and it hasn't been changed since mid 2010.</upd_detl>

<upd_detl>In reference to my inital comment: i found out that 唐辛子 is indeed properly applied to the chili (a native of southern America); the reference to 唐 (here not the old dynasty but China in general) has to do with how the plant arrived on our islands. So it should not be applied to ヒハツモドキ/ピパーツ. (What had got me confused was someone's explanation - which i have since confirmed to be incorrect - that ピパーツ was the local name for 唐辛子.)
This makes the split you prepared easy and clean, i would think: an entry for 唐辛子 with 学名 "Capsicum ..." and one for ヒハツモドキ with 学名 "Piper ..."</upd_detl>
