<upd_detl>7 out of 8 uses of 何だと in the Tanaka corpus are of the 何だと思... variety, and as can be seen from the n-grams, they make up the overwhelming majority. I don't think we can have an entry for 何だと alone without referencing this more common usage.
I've proposed a second sense, but maybe it could be covered by noting the first sense is an abbreviation?</upd_detl>

<upd_detl>Yes, entries like this one are tricky because I agree we should be careful not to screw things up for people using jmdict for text 
glossing (with tools like rikai-chan, etc.)
Sense 2 is tricky because really the "you" should be within the brackets too, probably (the subject could be a third person)
I'm not sure sense 1 is an "abbreviation" of sense 2, really. I mean you could argue that it's "何だと言った?" but I'm not convinced.
If there was an eloquent way to phrase a note on sense 1 to explain the phrase only has this meaning when it's not used as a sub 
clause (not sure of the terminology here)...</upd_detl>
