"mischief" as a gloss does not work if the first PoS is [adj-na], on top of that "mischievous" is already a gloss.
Also, the second sense seems very reasonable to have, should probably stay.

Dropping りきしょ. I'm not sure where it came from. I don't see it in my refs, on kotobank, etc.

The Hexateuch sense is in gg5 as ろくしょ.

The kokugos also have a sense that is equivalent to 六体. I am adding it.

The kokugos don't mention the Hexateuch. They treat both readings (りくしょ and ろくしょ) as equivalent for the kanji senses.

If there is a usual term more common than the one in question, an xref will go there, as it does here.

This has already been noted in the 形声 entry, but I also don't think "compound" cuts it here.
It should just be "character", or "compound character", in my opinion. I opted for "character" now since the newly added explanatory gloss makes it clear that there are two parts here.

Also, the "type of" part can be shortened from the explanation.

It's not a usage notein this case, but that field is also used for more general information about the sense. As stated in the definition of the field:
"The sense-information elements provide for additional information to be recorded about a sense. Typical usage would be to indicate such things as level of currency of a sense, the regional variations, etc."
In the case of these six 六書 entries, I think it's appropriate that their membership of that class is stated explicitly, and the <s_inf> element is a good place to have it. I'll reinstate it, and reopen for a while.

I agree with anonさん, that's not a usage note.
A simple solution to omitting the "one of the six classes of Chinese characters" would be to have each of the six also xref back to 六書. 
In that way it's clear to the user without too much text in the [expl] gloss. Though having it in the [expl] also seemed fine to me.

I could add a whitelist to my parser to silence the alerts for entries that don't need attention, but the idea leaves a somewhat bad taste in my mouth. Right now there aren't any x-refs to search-only forms in JMdict. I think having a "usually kana" tag and a "usually コミ" note on the same sense is mostly redundant and a bit distracting anyway.
