documentary(ドキュメンタリー)があります。

カタカナではこれらの混同が少なからず見られ「ドキュメント番組」といった言い方がされますが、英語としては誤りだといえます。

documentとdocumentationの違いについてはかなり近い意味になるので間違えやすい要素になっています。ここでは英単語としての意味を確認しま

I'm not sure sense 1 belongs here at all
daijisen does say ...外形を保つように作ること。また、そのもの。 but it seems the そのもの part vastly dominates - daijirin for example does not mention the ...作ること part at all

剥製にする as does not really mean "to stuff" but "to make into a taxidermied animal" and
剥製の熊 does not really mean "stuffed" bear but a "bear that is a taxidermied animal" (note that you can reverse it into 熊の剥製 which is a much more natural way of phrasing it)

basically I think the JEs are just trying to phrase it in a way that suits the english translations they give but is not really the way the word is used in japanese

Putting ニセモノ first will cause it to appear before 偽物【にせもの】 on e.g. jisho.org and also my own jmdict distro, even though ニセモノ is far less common.
See how the word "イカリソウ" is displayed on jisho.org for example.
I can't think of any instances where we've placed a [nokanji] form first in a situation like this.
