i can go either way. if we're going to include the meanings that stem from the -masu stem version of こぼす, should it be one sense combining all three senses of こぼす? or should we have [1] spilling [2] grumbling [3] letting emotion show [4] waste-water container. if we're going to combine all three senses into one, i think there at least be a note (and an x-ref) explaining why three disparate meanings are combined into one sense

So you don't think there's a role for a 零し entry coming from the verb 零す? WWWJDIC's text-glosser version generates one, then combines them, so we get "零し 《verb stem》 零す(P); 溢す; 翻す 【こぼす】 (v5s,vt) (1) to spill; (2) to grumble; (P); 零し; 溢し; 翻し; 翻 【こぼし】 ; (n) (1) (See 零す) spilling; grumbling; (2) (See 建水) waste-water container (tea ceremony); ED" Maybe that's all that's needed.

the first sense is obviously correct, but i think it makes a bit of a mess of things (e.g., blending all of the different senses of こぼす into a single sense here)
