I also don't want to use your 'practical solution'.

Whichever variant you decide to use people who want to
use different variants will be at a disadvantage.  It's all very well
saying that they can be automatically generated, but (apart from
the possible usage differences) the downloadable copy of jmdict
and the Edict output would presumably only include the selected
variant.  Users of third party software / web-sites and those who
want to work with the raw data would be stuck with your choice.
