The 'it seems structurally cleaner' is what I don't get. Why does it?
You seem to be saying that katakana isn't a "proper" reading for a
kanji compound, but given that there are entries that have only katakana
readings (e.g. ¥Ú¡¼¥¸ ¡ÔÊÇ¡Õ) I don't really see that.

Even more is that it violates the order rule of putting most frequent forms first by creating artificial preference for kanji containing versions.  Seems completely arbitrary to me in a negative way because it undermines the "structural cleanliness" of the ordering principle.
